Møgeltønder kirke er opført i 1200-tallet, men samme sted har der tidligere stået en trækirke og en stenkirke i 1000-tallet. Fra stenkirken findes der en granitsten med en romansk frise, som nu sidder i kirketårnets mur.

Første etape af kirken var den østlige del af skibet og et nu forsvundet kor. Begge var opført i munkesten og i romansk stil med rundbuede vinduer og døre samt rundbuefriser vedtaget. I sidste del af 1200-tallet blev skibet forlænget mod vest, og der blev opført et nyt kor, begge i senromansk stil med ændrede rundbuefriser.

Omkring 1500 blev kirketårnet opført i sengotisk stil. Kirketårnet fungerede både som klokketårn og som sømærke for de søfarende ude i den vandrige marsk. Tårnspiret er meget karakteristisk med sit meget høje ottekantede spir med små gavle i hvert verdenshjørne. Kirketårnet er af den såkaldte ”Tørninglen-type” og ligner de fleste kirketårne i det gamle Tørninglen Provsti. Kirketårnet har en ret omskiftelig historie. I 1628 væltede tårnet i en julestorm, men blev genopført i 1630. I 1599 blev det oprindelige blytag solgt og erstattet af træspån, som på Tønder kirke. I 1882 fik tårnet skifertag og under restaureringerne i 1970erne igen blytag.

Kirkeklokkerne er fra hhv. 1333 og 1642. Den første har støbemærke, og den anden har indskriften Baltzer Melchior. Den sidste klokke var under Første Verdenskrig 1914-18 truet af omsmeltning, men greve Otto Didrik Schack ombyttede dog hurtigt klokken med en mindre værdifuld klokke fra Emmerlev kirke, og så omsmeltede tyskerne den i stedet for. Urværket er fra 1663 og har fungeret siden, men urskiverne har været nedtagne i tiden 1948-77 af sikkerhedsgrunde.

Møgeltønder church was built in the 13th century, but a wooden church and a stone church previously stood in the same place in the 11th century. From the stone church, there is a granite stone with a Romanesque frieze, which now sits in the wall of the church tower.

The first stage of the church was the eastern part of the nave and a now disappeared chancel. Both were built in monks' stone and in the Romanesque style with round-arched windows and doors and round-arched friezes adopted. In the latter part of the 13th century, the nave was extended to the west, and a new choir was built, both in late Romanesque style with modified round-arch friezes.

Around 1500, the church tower was built in late Gothic style. The church tower functioned both as a bell tower and as a seamark for the seafarers out in the watery marsh. The tower spire is very characteristic with its very tall octagonal spire with small gables in each corner. The church tower is of the so-called "Tørninglen type" and resembles most church towers in the old Tørninglen Provsti. The church tower has a rather eventful history. In 1628, the tower overturned in a Christmas storm, but was rebuilt in 1630. In 1599, the original lead roof was sold and replaced by wood shavings, as at Tønder church. In 1882, the tower got a slate roof and during the restorations in the 1970s a lead roof again.

The church bells are from 1333 and 1642. The first has a casting mark and the second has the inscription Baltzer Melchior. The last bell was threatened by being melted down during the First World War 1914-18, but Count Otto Didrik Schack quickly exchanged the bell with a less valuable bell from Emmerlev church, and then the Germans recasted that one instead. The clockwork is from 1663 and has been working ever since, but the dials have been removed from 1948-77 for safety reasons.
