Edificado num amplo terreiro, este templo de grandes dimensões é verdadeiramente imponente, apesar da sua arquitectura barroca não ser muito expressiva.
A sua denominação provém de uma antiquíssima cruz de pedra com a imagem de Cristo, que ainda se pode admirar na igreja.
A sua construção deve-se a uma lenda relativa à descoberta duma imagem do Senhor Jesus da Pedra, por um lavrador, que, rogando a Deus para a protecção das suas colheitas, ao passar perto de um silvado encontrou a imagem milagrosa; outra versão conta que decorria um ano agrícola muito seco e a imagem foi encontrada num lugar onde havia um pequeno olho de água. A imagem, motivo de veneração, foi caindo em esquecimento.
No séc. XVIII, sendo a região de Óbidos assolada por uma seca e após terem falhado várias procissões intercedestes, um lavrador recordou a antiga devoção da cruz, que foi então objecto de procissão, a que se seguiu uma chuva abundante, concorrendo tal evento decisivamente para a fama da cruz.
Esta Igreja inacabada destaca-se sobretudo pela originalidade da sua planta hexagonal, inscrita numa circunferência, e pela diversidade de janelas: invertida, em forma oval ou rectangular.
Mas o seu interior também é notável: belas talhas barrocas, mármores, preciosas imagens e mobiliário.

Cronologia, segundo a DGEMN: 1737 - oferta simbólica da primeira moeda de esmola para a construção de um novo templo que albergasse a milagrosa imagem do Senhor Jesus da Pedra; 1740 - lançamento da primeira pedra, dedicada a São Tomé Apóstolo, por D. José Dantas Barbosa, arcebispo de Lacedemónia, ministro da cúria patriarcal, juiz das justificações de género e delegado de D. Tomás de Almeida, cardeal patriarca, para a obra de construção do Santuário do Senhor Jesus da Pedra; 1742 - D. João V inicia os seus tratamentos no Hospital Termal das Caldas da Rainha, passando a visitar frequentemente a imagem do Senhor Jesus da Pedra, pela qual tinha grande veneração, ofertando avultadas esmolas; 1747 - início das solenidades de inauguração do Santuário. Chegada a Óbidos do arcebispo de Lacedemónia, com recepção junto ao Santuário, onde foi proferida uma oração; Arcebispo de Lacedemónia visita a Família Real em Caldas da Rainha, comunicando ao rei as datas previstas para as celebrações. D. João V dá o seu aval e ordena que o tesouro da Igreja de Nossa Senhora do Pópulo fosse posto à disposição para as cerimónias; Sagração dos sinos dedicados a Santa Maria, São José e Santo António; Missa solene oficiada no altar lateral dedicado a Nossa Senhora da Conceição. Exposição e veneração das relíquias de sagração do altar, pertencentes aos mártires São Sebastião e Santo Honorato; Sagração do altar e dedicação do templo. Encerramento das relíquias no interior do altar-mor. Trasladação da imagem do Senhor Jesus da Pedra para o novo santuário, com a presença da Família Real (excepto o rei), da Corte e do Clero da região; Tríduo solene de inauguração e festividades populares; Missa oficiada pelo prior de Santa Maria de Óbidos, Pe. Brás Antunes Correia. Sermão pregado pelo Dr. José Caldeira, Cavaleiro professo da Ordem de Cristo e presbítero secular; Missa oficiada pelo prior de São Tiago de Óbidos, Fr. Sanctuary of the Lord Jesus of stone.

Built on a broad terrace, this temple of large is truly impressive, despite its baroque architecture is not very expressive.
Its name comes from an ancient stone cross, with the image of Christ, that you can still admire the church.
