Pierwszy kościół p.w. św. Jana był już w Legnicy w wieku XI za czasów Kazimierza Odnowiciela. Na pewno przed 1284 rokiem należał do franciszkanów, przybyłych za zgodą biskupa na Śląsk. Legnicki książę Henryk V ofiarował teren pod świątynię i klasztor zakonnikom, którzy wraz z mieszkańcami zbudowali gotycki kościół (1294). Obecny budynek kościoła św. Jana powstał XVIII wieku a jego budowę rozpoczęto w 1720 roku. Powstał on na wzór kościoła św. Mikołaja na Małej Stranie w Pradze. W związku z budową nowej świątyni zniszczeniu uległo bogate wyposażenie wcześniejszego kościoła. Wieże ukończono w 1727 roku. W 1744 r. runął dach i częściowo sklepienie, a w 1793 reszta sklepienia poza polem nad emporą. W latach 1801-1804 doszło do odbudowy kościoła. Od 1801 roku kościół św. Jana był jednym katolickim kościołem w mieście i okolicy.
Przy zachodniej części kościoła św. Jana, w latach 1700-1706 zostało wzniesione przez Martina Frantza, wg projektu J.G. Knolla kolegium jezuickie. Po kasacie jezuitów w 1733 r., gimnazjum przeniesiono do Żagania. Obecnie znajduję się tutaj klasztor Franciszkanów i Katolickie Liceum Ogólnokształcące.
