A l’origine, se trouvait l’église des saints Apôtres Pierre et Paul, construite sous le règne de Clovis et où furent enterrés le roi lui-même, son épouse Clotilde et sainte Geneviève. Elle devint au moyen âge, l’importante abbaye royale du même nom.
Au cours du XIIIe siècle, l’église de l’abbaye qui servait aux habitants du quartier devint insuffisante et un second édifice fut édifié sous le patronage de saint Étienne, le premier des martyrs. Cette dernière fut elle-même reconstruite de 1492 à 1626, dans le contexte troublé des guerres de religion. L’actuelle église Saint-Étienne était accolée à l’abbatiale Sainte-Geneviève.
En 1744, Louis XV décida de remplacer l’abbatiale, en mauvais état, par un édifice grandiose devenu, après maintes péripéties historiques, l’actuel Panthéon. L’abbatiale elle-même fut dévastée durant la révolution et les reliques de sainte Geneviève brûlées. Les bâtiments de l’abbaye furent transformés en lycée Henri-IV et l’abbatiale fut abattue en 1804 pour faire place à la rue Clovis ; il n’en reste que le clocher inclus dans l’enceinte du lycée. Saint-Étienne du Mont hérita alors des reliques et du culte de sainte Geneviève.
L'église possède la particularité d'avoir un axe courbe, de la nef au transept, un jubé de pierre finement sculpté (un des derniers existant à Paris), datant des environs de 1530 et mêlant avec une parfaite élégance les vocabulaires gothique tardif et renaissance, une chaire dessinée par Laurent de La Hyre et sculptée par Claude Lestocart, ainsi qu'un buffet d'orgues (1631) (le plus ancien de la capitale).
L'église renferme également la châsse qui contenait les reliques de Sainte Geneviève jusqu'en 1793 (date à laquelle elles ont été jetées aux égouts), le tombeau de Blaise de Vigenère, de Blaise Pascal, de Racine.
Cette église est également classée Monument Historique.
De nombreux tournages de films ont eu lieu ici, notamment le celèbre Midnight In Paris de Woody Allen pour ne citer que ce dernier.

At first, there was the church of Apostles Peter and Paul, built under the reign of King Clovis who was buried here with his wife Clotilde as well as Saint Genevieve. In the Middle Ages, it turned into an important royal abbey under the same name.
During the thirteenth century, the abbey church that hosted the local parish became too small for the growing population, so a second sanctuary was built under the patronage of Saint Stephen, the first martyr. This latter church was eventually rebuilt between 1492 and 1626, in the confused context of the religious wars. The existing Saint-Etienne church was flanking Saint Genevieve abbey.
In 1744, King Louis the Fifteenth decided to replace the abbey church, then in poor condition, by an imposing monument which eventually became, through repeated mishaps, the existing Panthéon. The abbey church was devastated during the French Revolution and the relics of saint Geneviève were burnt. The buildings of the abbey were converted into what is now Henri-IV school and the abbey church was pulled down in 1804 to make room for Rue Clovis ; its only remnant now is the bell-tower, enclosed in the school premises. Saint-Etienne du Mont then inherited the relics of and the devotion to Saint Genevieve.
Today the church is characterized by its curved axis of the nave to the transept, the choir screen of finely carved stone by Father Biard (1545) (the latter existing in Paris), his chair designed by Laurent de La Hyre and sculpted by Claude Lestocard and its organ case (1631) (the oldest in the capital). The church also contains the shrine containing the relics of St. Genevieve until 1793 (when they were thrown in the sewer), the tomb of Blaise de Vigenere, of Blaise Pascal, and of Racine.
