Dvaras minimas nuo 1684 m. Nuo XVII a. pabaigos Joniškėlio dvaras priklausė Karpiams.
Gausioje Joniškėlio dvarininkų Karpių giminėje būta visokiausių žmonių. Pavyzdžiui, Ignotas Karpis (1780–1808) testamente įrašė, kad dalis dvaro pajamų būtų skiriama ligoninei ir mokyklai išlaikyti. Joniškėlio ligoninė tapo pirmąja kaimo ligonine Lietuvoje, o Narteikiuose įkurta Joniškėlio parapinė mokykla – pirmąja šio tipo mokykla Lietuvoje, kur valstiečių vaikus imta mokyti žemės ūkio pagrindų, žinias siejant su gamybine praktika tam tikrame paskirtame plote. Karpių giminėje būta ir tokių, kurie nuslėpė Igno Karpio testamento teiginį, kad jo dvarų valstiečiai, nors ir negavę žemės, paleidžiami iš baudžiavos.
Karpių klestėjimo laikais XIX a. Joniškėlis nurodomas kaip vienos didžiausių Kauno gubernijoje dvarų valdų centras, kuris kartu su valdomais kaimais sudarė 47984 dešimtinių žemės plotą su 9604 valstiečiais.
Dvaro pagrindiniame pastate veikia muziejus, atidarytas 9-13 val. kasdien, išskyrus sekmadienius ir pirmadienius.

The manor has been mentioned since 1684. From the 17th century Joniškėlis manor belonged to Karpias.
There were all kinds of people in the large family of Karpias, the landlords of Joniškėlis. For example, Ignotas Karpis (1780-1808) wrote in his will that a part of the estate's income would be used to maintain a hospital and a school. The Joniškėlis hospital became the first rural hospital in Lithuania, and the Joniškėlis parochial school was established in Narteikiai, the first school of its kind in Lithuania, where peasant children were taught the basics of agriculture, connecting knowledge with production practice in a certain designated area. There were also those in the Karpi family who hid the statement in Igno Karpi's will that the peasants of his estates, although they did not receive land, were freed from serfdom.
During the heyday of carp in the 19th century. Joniškėlis is indicated as the center of one of the largest manor estates in the Kaunas Governorate, which together with the managed villages formed an area of 47,984 tithes of land with 9,604 peasants.
There is a museum in the main building of the manor, open from 9 a.m. to 1 p.m. daily except Sundays and Mondays.
