Bajorai Vaclovas Andrejevičius, Grigorijus Andrejevičius, Motiejus Petraškevičius ir Stanislovas Bagdonavičius medinei bažnyčiai 1522 m. atidavė Lipnikų dvarą, prie kurio pastatyta Švč. Mergelės Marijos Apsilankymo, šventųjų Jurgio, Mikalojaus, Martyno ir Onos bažnyčia. Lipnikai XVI a. pabaigoje atiteko Skorulskiams ir jau 1592 m. vadinami Skaruliais. Skorulskiai vienos Jeruzalės bažnyčios pavyzdžiu 1620–1622 m. pastatė naują mūrinę. Parapijai 1744 m. priklausė Kulvos bažnytkaimis ir 32 kaimai. Nuo 1777 m. veikė parapinė mokykla. Bažnyčia 1656 ir 1812 m. apdegė. Po gaisrų suremontuota. Klebonijai 1832 m. priklausė Kunigiškių kaimas. 1898 m. pastatyta mūrinė varpinė. Bažnyčioje buvo Švč. Marijos paveikslas (parapijiečiai manė jį esant stebuklingą). Paveikslas kartu su altoriumi 1906 m. sudegė. 1782 m. pamokslai sakyti lietuvių ir lenkų kalbomis, XIX a. pabaigoje – tik lenkų. Pamaldos lietuvių kalba (perpus su lenkų) pradėtos laikyti nuo 1925 m.
Išeidama i Raudonoji Armija 1941 m. birželio 22 d. nužudė Skarulių kleboną Pranciškų Vitkevičių, Veprių kleboną Boleslovą Vėgėlę ir Vilniaus krašto kunigą Zigmą Stankevičių (palaidoti šventoriuje).
